The way around it I think is to resubmit for IVA approval without the items you want binned. It will then subsequently be MOT tested accordingly. Emissions wise I don't know if the car gets to keep its original homologated emissions or if it is classed as 'emissions unknown'. Obviously, it affects the VED to be paid.
Keep enough items - eg chassis,drivetrain, axles, brakes, etc - and you can retain the original reg number. Otherwise a Q-plate is issued.
